Could you create a bug for this?

If you are able, attaching the file in question to the bug would be 
extremely helpful. If not, would you be able to narrow down the part of 
the code that causes the problem: delete all but the first half of the 
file, give it 2s to re-scan, if still get a failure then the problem is 
there, rinse, repeat.

As well, could you look in Komodo's pystderr.log log file?

There may be a traceback from the Python code responsible for that scanning.
